The eyes look purple in this photo but I've seen the same bust a book displaying a picture of better resolution, na the eyes are actually brown. The rest is just the color of the material the bust was made of. Wherther was it painted or not, I have no idea. Many ancient bronzes has kept the eyes incrustation only...maybe they just contented to color the eyes in many cases (maybe becausethey considered the eyes as the most expressive part of the face)

About the penis...you are right, I wander what was that supposed to mean.
Maybe they considered politically incorrect to represent noble body parts in natural size...If I remerber well, Michelangello's David did not display a very big er....organ...did he? but in M.A's case easier to undertsand; as he lived in a catholic context and the statue represented a biblical figure (a sacred figure, hence)
